We have discovered a novel gene, mekk-3/idr-1, which when knocked down by RNAi dramatically increases life span. In order to understand how this gene works, we performed microarray analysis to compare the gene expression profiles of control and mekk-3/idr-1 RNAi-grown worms.

Expression data from C. elegans wild type, hlh-25 mutant and hlh-29 mutant strains

In Caenorhabditis elegans, the six proteins that make up the REF-1 family are HES homologs that act in both Notch dependent and Notch-independent pathways to regulate embryonic events. To further our understanding of how the REF-1 family works to coordinate post-embryonic cellular events, we performed transcriptome analysis of HLH-25 and HLH-29 mutant strains.

Toxicogenomic Responses to Inorganic and Organic Mercury in Caenorhabditis elegans

Humans are exposed to both inorganic and organic mercury. While the toxicity of mercury is well established, much remains to be resolved about how different mercurials act at the molecular level. To address this issue, we employed a toxicogenomics approach using the nematode C. elegans. Using sub-, low- or high-toxic exposures of either HgCl2 or CH3HgCl the effects of these mercurials on steady-state mRNA levels for the entire genome were determined. A total of 473 and 2,865 genes were differentially expressed in the HgCl2 and CH3HgCl treatments, respectively. Hierarchical clustering, principal components and pattern analyses indicated that the transcriptional responses of the mercurials were unique.

RIP-Chip analysis of the C. elegans FOG-1 and FOG-3 proteins

FOG-1/CPEB and FOG-3/Tob are the terminal regulators of the sex determination in C. elegans germ cells. CPEB and Tob proteins are both translational regulators. To investigate how FOG-1 and FOG-3 regulate germ cell sex determination we sought to identify the target mRNAs. We used transgenic epitope tagged animals (3xMyc::FOG-1 and FOG-3::3xFLAG). To identify the mRNA targets of FOG-1/CPEB and FOG-3/Tob on a genome wide scale we used RNA immunoprecipitation followed by microarray analysis. We found 81 putative mRNA targets of FOG-1 and 722 putative targets of FOG-3. 76 target mRNAs were common to both FOG-1 and FOG-3.

Linking toxicant physiological mode of action with induced gene expression changes in Caenorhabditis elegans: atrazine

Physiologically based modelling using DEBtox (dynamic energy budget in toxicology) and transcriptional profiling were used in Caenorhabditis elegans to identify how physiological modes of action, as indicated by effects on system level resource allocation were associated with changes in gene expression following exposure to atrazine (AZ). For AZ, the physiological mode of action predicted by DEBtox was increased cost for maintenance. The transcriptional analysis demonstrated that this increase resulted from effects on DNA integrity as indicated by changes in the expression of genes chromosomal repair. Our results have established that outputs from process based models and transcriptomics analyses can help to link mechanisms of action of toxic chemicals with resulting demographic effects. Such complimentary analyses can assist in the categorisation of chemicals for risk assessment purposes.
